If you read the Federalist Papers, by "Publius" (basically, a conglomeration of essays meant to convince people as to why they should support the adoption of the Constitution by explaining the concepts) they do discuss the idea of seperation of Church and State quite a bit. And the first Amendment, in part, encompasses the idea. Also, the idea of the church running the state is also what they wanted to prevent. They really were againt theocracy.
